Well, Aura has been awake since the end of .hack//SIGN. I remember I read or heard somewhere (may have been .hack//DUSK) that the original Twilight was related to Aura's appearance, along with the appearance of the Phases, or something similar to that.
I don't remember exactly what the second Twilight was about in DUSK, but wasn't it mainly just Moguti trying to bring it about a second time for the players to feel a "true death"?

and the discussion about Aura=Emma. I think not actually, as for what Harold said in vol.4
Harold : Aura is the child of light. My daughter, Emma's daughter.
And it is Morganna who give birth to Aura. It seems Morganna is more liekly to be Emma.

I also got the impression of a father/daughter relationship between Aura and Harlod by reading "Harold's Note" in .hack//INFECTION...but thats just me.
