A main character with two characters connected to them, one being "hot" and the other "cool" in temperment is rather classic.
Examples:
Evangelion - Shinji (main) Asuka (hot) Rei (cool)
Tenchi Muyo - Tenchi (main) Ryoko (hot) Aeka (cool)
Traditionally, the main character becomes closest with the "hot" character, which is why .hack//SIGN is rather interesting.

Andy, when you look at those examples...
[spoiler]In the Instrumentality ending, Shinji was neither really attached to Asuka or Rei, and when you think about it REALLY hard, he was more attached to Rei because her likeness to his mother; Late Oedipus Complex. Whereas in the End of Evangelion ending, he was KIND OF STUCK with Asuka in the end, but we see him more edging towards Kaworu through the series and EoE moreso than Rei: Kaworu makes Shinji feel like how Subaru makes Tsukasa feel. Also, on Asuka: we see them in bed together during Shinji's tripping out scenes. His attachment to Asuka has to do with him not wanting to be alone.[/spoiler]

No, it's been proved that they're very good friends. If two *guys* acted that way, then you could probably assume they were "together." But for their age nothing Tsukasa and Subaru do can really be called unusual. Besides, they fell in love back when everyone still thought Tsukasa was a boy. I don't think gender really matters in their relationship.
(Moves subtly back on-topic) I would have liked that made a little clearer ... some more time spent on the two of them. All we ever really see them doing is sitting around in various different places looking happy together. It's sweet, but it's not really that deep.
