She's a cat. Regular users don't have the option to play as that kind of character, so the Crimson Knights thought she was a hacker who had edited her character illegally.
Yes, they had received reports of a player shaped like a cat, who was hanging around with a wavemaster. That was why Ginkan was so suspicious of Tsukasa in the first episode.

The only type of PCs are human. You can't be a dog, cat, pig, giraffe, nuclear missle, anything that doesn't fit in the "human" catagory.
The Crimson Knights to not know that AIs exist in "The World", and niether does anyone else. So natrually, thinking from their point of view, if it ain't an AI, what else could it be, walking around on its own free will? A PC.
Maha was a kitty. Kitties are in the "not human" catagory. Thus, she was considered an illegally edited character, so the Crimson Knights sought it their duty to go off and possibly delete the "PC" to insure that the rules of "The World" are abied to.
Probably cause they were much more concerned with Aura, and Skeith data draining people...
Also Mia is a PC, she has PC data, so she would be a lot harder to spot. And without the Crimson Knights to handle player complaints about hacked characters, I doubt the System admins noticed her at all...
Morganna may also have been protecting her slightly, I mean it wouldn't be good for her if Mia was deleted.

you've all played the game and saw what happens when foren info got into the world. It slowly broke down and endagered players. Hackers are the one thing the admins don't want. Of course they never noticed that the problems needed to be played out in their own way and not by deleteing them.
In a world were there is nothing but darkness then there must be a world of light
"Never lose hope"
besides, since morganna is the world she sees "everything" and kee[s maha and the crimson knights away from each other (from what seems like close calls) and back to the subject.
they wouldnt know of maha being an AI because they were generally like normal players, just have connection to CC corp.
Actually I'd feel pretty sorry for anybody that tried to delete Macha... she'd just laugh at them (silently of course) then data drain them into next week.
