[spoiler]During his first meeting with Kite, Lios starts to delete him when Helba steps in. She comments that Lios probably doesn't have the power to delete Kite, since his data is so well protected. She also says that Lios created a vaccine for Kite's illegal powers and disguised it as a rare item.
Two of the books were given to Kite by System Administration, and the third he got from a character named Apeiron (which happens to be Lios's codename). When you consider that, it's pretty obvious that the books were just a trick.
As for why you even get them, it's just to demonstrate that Kite's character data is pretty much untouchable thanks to the Book of Twilight.[/spoiler]
